Below from iSpazio they do not teach how to solve this problem and any other issue that may be associated with Cydia, including crashes:
Solve the problem of emptying packages and fonts
Connect by SSH on the iPhone, to the following path:
/private/var/lib/apt/lists.
It will find several files and a folder (partial).
Delete all files, buthavecarededo not delete the folder "partial"
Then open Cydia and it will find everything as before.
Fix general problems and crashes in Cydia
This method will reinstall Cydia as a file ".Dev" which will be downloaded from iSpazio.
You will need to have installed mobile Terminal from Cydia on the device
